It is very important theoretically and practically to broaden the genetic basis of breeding parent with wild rice. Applicants previously created a quality trait significantly improved variant line, YVB, through transformation the genome DNA of wild rice (Oryza minuta) into an elite maintainer line, V20B, with "spike-stalk injection method" method. The genome comparative analysis among YVB, de novo sequenced, V20B and the wild rice, re-sequenced, found rich single nucleotide polymorphisms (SNPs), short fragments insertions and deletions (InDel) and structural variation (SV) between the genome of YVB and V20B, and found some of fragments in YVB maybe came from the donor. Be based on this, this project will carry out the transcriptome comparison study of rice grain at different development stages, the quality analysis, RAD (Restriction-site Associated DNA) sequencing with the BC1F5 of YVB×V20B, and correlation analysis, then fine mapping and cloning genes conquered grain quality traits, so as to promulgate the variation mechanism in molecular genetics of grain quality traits of variant line YVB, and to explore the general rules of rice germplasm creation through transformation genomic DNA of distant species with spike-stalk injection method.
利用野生稻资源创制优异新种质对拓宽育种亲本的遗传基础具有十分重要的理论和实际意义。申请者前期利用"穗茎注射法"将小粒野生稻(O. minuta)基因组DNA导入优良保持系V20B中,获得了一个米质性状明显改良的变异系YVB。通过对YVB从头测序、受体V20B和供体小粒野生稻的重测序及初步比较研究,发现YVB与V20B基因组间存在丰富的单核苷酸多态性(SNP)、短片段插入和缺失(InDel)以及结构性变异(SV),其中部分片段为供体特有。本项目将在此基础上,进行YVB和V20B的不同发育时期籽粒的转录组比较研究,二者杂交后代BC1F5的品质分析、简化基因组测序及关联分析,定位、克隆品质性状变异基因,解析YVB品质性状变异的分子遗传机理。同时,以YVB品质性状变异分子机理为切入点,探索"穗茎注射法"导入外源DNA引起受体性状变异的规律,为加快远缘物种的利用提供参考。
利用野生稻资源创制优异新种质对拓宽育种亲本的遗传基础具有十分重要的理论和实际意义。本课题组前期利用“穗茎注射法”将小粒野生稻基因组DNA导入优良保持系V20B中,获得一米质性状显著改良的变异株YVB,通过对YVB、V20B和小粒野生稻的全基因组测序和初步的比较基因组学分析,发现YVB 与V20B基因组间存在丰富的遗传变异。在此基础上,我们开展了YVB和V20B不同发育时期籽粒的转录组测序分析,YVB中稻米品质改良相关基因的QTL定位、克隆和初步功能验证,YVB 中来自小粒野生稻的DNA片段(基因)的遗传多态性分析与验证等工作。对YVB和V20B幼穗及开花后7天的籽粒进行转录组测序和分析,在幼穗时期,YVB相对于V20B共找到1520个上调基因,1139个下调基因,在开花后7天的籽粒时期,YVB相对于V20B共找到2328个上调基因,2711个下调基因;对YVB和V20B杂交后代进行RAD测序和关联分析,共鉴定到17个与稻米品质相关的QTLs位点,其中6个性状的8个QTLs定位到同一个区间,克隆比较YVB,V20B和小粒野生稻中6个与品质相关基因的序列,发现与V20B相比,YVB存在SNP或InDel的地方与小粒野生稻序列基本一致,表明外源DNA导入可以引起受体基因组发生大量的遗传变异,产生新的等位基因多态性并改变表型性状;通过YVB,V20B和小粒野生稻的比较基因组学分析,在YVB和V20B基因组中共鉴定到310,500个SNPs,44305个小的InDels和22455个结构变异,发现相对于受体V20B,95%以上YVB基因组序列发生的遗传变异与供体小粒野生稻序列一致,且在YVB基因组中鉴定并验证了12个不同大小的来源于供体小粒野生稻的插入片段,其中6个为小粒野生稻特异的片段,证明外源基因组DNA导入过程中供体特异的DNA片段向受体基因组的转移和整合,甚至是基因的转移。本研究以YVB 品质性状变异分子机理为切入点,初步解析了“穗茎注射法”导入外源DNA引起受体性状变异的基本规律,为加快远缘物种的利用提供了参考。
